Natural disasters have devastated planet Zi, killing off almost all life. New Century Zero takes place a long time after the events of Zoids: Chaotic Century. Zoids are no longer used for warfare; instead the combative natures of both Zoids and humans are focused and contained by a series of battle-competitions and tournaments, run by the Zoid Battle Commission. The Zoid Battle Commission seems to be a significant power on Planet Zi, fielding a considerable arsenal of armed Zoids, orbital platforms serviced by their own launch facilities as well as orbital based weapons systems. It is not made clear in the series if the Helic Republic and Guylos Empire still exist, although the final battle upon the rusted Ultrasaurus, hinted to be same one in Zoids: Chaotic Century, could suggest neither were left and people had free rein to battle in old battlefields. The series focuses on the Blitz Team, in particular the actions of the Liger Zero and Bit Cloud. The series charts the rise of the Blitz Team through various competitions of the Zoid Battle Commission, and the team's efforts to avoid conflict with the criminal organization known as the Backdraft Group.

Chitose Fujinomiya, former heiress, currently an orphen, has been kicked out of her super elite school and shunned by her former friends. But one day, Ai finds out Machi's secret: the existence of the Aguu, palm-size entities who grant genius talent upon those who hold them. In order to save Machi, who has become a "Seamstress" who makes Aguu, Ai becomes a "Savior." The Saviors are a group of people who have fought the Seamstresses for generations.
Headmasters starts with Galvatron leading a new batch of Decepticons to wage war on Cybertron, the Decepticon Headmasters. The Autobots are rescued by the arrival of the Autobot Headmasters, led by Fortress (Cerebros, the head of Fortress Maximus). It is revealed that Fortress left Cybertron millions of years ago in search of energy, and have finally managed to come home. He explains that the Headmasters are from a planet called Master; the human-sized robots who live there built themselves Transformers-sized bodies. They can then transform themselves into the heads of the robots, and have now joined the Autobots/Decepticons war.

Tetsuya Azuma, also known as Casshern, is an android with a human consciousness neoroider. Tetsuya turned himself into an android for the purpose of hunting down and destroying robots that have taken over the world. His biological father, Dr. Kotaro Azuma, was the inventor of the automatons that were originally intended to serve humankind. However, the first android, BK-1, was struck by lightning, and went out of control. With its great strength, it escaped from the castle despite attempts to stop it. After some time, it renamed itself as Buraiking Boss (often mistranslated in English as "Black King Boss"; derived from ?? or burai, meaning rogue or brute), and was able to build a robot army against mankind; the robots mutinied en masse when their cold logic concluded that the good of the Earth Ecosystem required the destruction of the human race. Casshern and his robotic dog, Friender, join forces with a beautiful girl named Luna Kozuki to battle the robots led by the Buraiking Boss. Casshern has great strength and agility, but he is not armed, except for a pair of odd pistols, used more like rockets than weapons. Friender is capable of transforming itself into a tank or a jet aircraft and actively helps Casshern to fight the robot army. While the robots are huge and robust machines, he is usually able to destroy them with his bare hands, dispatching a great number in any battle. Casshern has also some weakpoints: his body must be re-charged (with solar energy), and cannot sustain very long battles without risking low battery power. Luna was totally harmless, until her father was able to build an electromagnetic pistol, easily capable of destroying the robots. To teach him humility, the goddess separated him into five pieces in the form of five lion robots that sailed through space and crash-landed on Altea to lay in wait for those who would one day reawaken him to fight evil once again.

Memoru's people have such tiny bodies that they could stand on a human's palm. One day she hears lovely music, and she follows its source and comes upon a huge house she hasn't seen before to find a girl taller than her playing on the piano. Memoru visited her again secretly with her friends Popitu, Rupangu, and Pi, but the human girl, Marielle, seemed sick and likely to die any moment. Feeling sad for the girl, Memoru's tear drops on the girl's lips. The girl gets better and a strong friendship starts between them.
